I had some issue at Windows startup because GmailNotifier2 was starting to soon (network nor ready yet ?).
So I unchecked "start when user logon", I made a small vb script to start it after a 10s delay, and I put this script in the startup folder.

delay_start.vbs:

Dim Sh
Set Sh = WScript.CreateObject("WScript.Shell")
WScript.Sleep 10000
Sh.Run "C:\Users\username\AppData\Local\GmailNotifier2\Blue\GmailNotifier2.exe /tray"_

May be you should implement the possibility to specify a delay on the command line ?_
